Is it worth it to sit through those painfull guardian mission that never seem to end?

lol well yeah, especially if you want NPC parter cards. Plus they are really great for farming and taking a break from the normal free missions. I love them, i actually need to start doing them again. http://www.pso-world.com/images/phpbb/icons/smiles/anime1.gif

What Rune said. Partner cards are handy if you solo or work in small groups often.

Also, if you get an S-rank on any of the trials in A-Rank difficulty, you get a one-time (per mission) bonus of ten PA frags.

Last, there're a couple of drops (Neta note, harisen fan board, dogma drop, not sure if there's anything else) that only drop in the story missions.

Depending on your priorities, yes, there are reasons to do them.
