- Know where all of the samples are, especially the ones behind fake walls.
- Know which switches NOT to touch/shoot (in the very first room after the first spawn, do NOT shoot the top switch of the three, and just before the very end do NOT touch the light switch)
- Along with that, ALWAYS bring a range weapon with first-person view, even a simple 300 meseta handgun. It's really annoying when someone slows the group down because they can't shoot one of the samples in the trees, and the group has to backtrack to figure out where they missed one.
- If you're a low level, note which monsters and rooms you should stay away from. The room toward the end where you don't touch the light switch can be a death trap if you're not careful (five enemies shooting fireballs at you at the same time can do massive damage), also stay the heck away from the boss in the very last room (if you're caught in his spin instead of knocked back, you will very likely die from being hit 6-10 times in a row with no pause to heal). The giant green dino monsters in the forest area can also be potentially deadly when they charge and when they use their Gibarta - an armor with high ice resist (like Gi-Senba), even adding a Mega/Rainbow will prevent a large amount of damage.
- Plan ahead at the laser gate before beginning the trial (who goes with who and on which paths), know which route to take and STICK WITH IT. I can't emphasize this enough, nothing pisses me off more than someone being told a route and at the first intersection they go the WRONG WAY... then someone has to cover for their slack, and you lose time because no one knows where to go anymore. Both groups should try to be paired with lowest level-highest level, and second-highest and second-lowest.
- In the room in the temple with all of the laser barriers and the three switches at top, you really only need one person to operate the switches, so if you're up there alone, don't wait on the same switch and expect someone else to come up to help. Just run on top of all three switches, giving yourself a second between each of them (run too fast and people get stuck inside the laser).

As an advanced note, try to always think one step ahead. The experience isn't the greatest to begin with, so focus more on clearing the objectives than on the monsters. If you're a newbie level, your priority should be survival and unlocking the switches while other people kill things (all you need is a single hit/shot in order to get exp, and then you can run on ahead). Try to step on switches or be lined up at a gate before the monsters are dead or instead of having to be told to.
- Another advanced note, there are places like the temple where you can get a LOT more time if you divide correctly. As soon as you enter the temple, the left branch is the shortest and really only needs one person to handle, while the right branch has the two dead ends to explore, and two rooms of monsters to clear (since the room with the teleporter is random, you lose time if you pick the wrong room the first time). Ideally low levels should check the two dead ends while the higher levels are clearing the rooms, and by the time you finish, the left and right groups will both be at the same place.

I've been in a group of mid-level 20s and still achieved S rank before with 2 minutes to spare, so everyone can do this if they just focus and know what they're doing. I've also been in groups where there's been a level 80 and we didn't even make A rank because they didn't know what to do besides kill things and their partner would also miss the samples.

Block 1:

First room: Kill everything.

Hallway: One person with a gun goes to the north room and shoots the bottom 2 switches, picks up the key, then the sample. Everyone else goes right and waits at the door.
http://img.photobucket.com/albums/v328/beatrix_kiddo/psu20070713_143049_079.jpg

Next room: One person with a bow or rifle shoots the 3 switches in the water (look between the forks) and picks up the sample that spawns, while the rest of the party kills everything.
http://img.photobucket.com/albums/v328/beatrix_kiddo/psu20070713_143121_080.jpg

Left path: One person goes left (use goggles and learn where the traps are) through one open area then a narrow section, to another open room (look for more traps). Ignore the enemies for now and follow the little sidepath to the left of the door. There will be a funky-looking plant with a pink berry on it; shoot it with a gun, and pick up the sample that spawns. Then go and start to kill the enemies.

Right path: The other 3 players will go this way (look for traps with the goggles!) and kill everything. After everything is dead, stand on the two switches to open the fence. One player gets the sample.
http://img.photobucket.com/albums/v328/beatrix_kiddo/psu20070713_143223_081.jpg

The other two get the key and all three take the warp, arriving at the Left Path. Finish killing the enemies, and go to Block 2.

Sample Count: 4

Block 2:

Left Path: Two people go left and into the warp. One player should find the funky looking tree with a berry and shoot it (it's to the right of the door) and get the sample. Finish killing the enemies, get the key, and open the door. One person goes left and hits the switch, the other person goes up and waits for the door to open. When it does, go through the door and you will see the 'maze'.
http://img.photobucket.com/albums/v328/beatrix_kiddo/psu20070713_143417_084s.jpg

The person waiting at the door should enter, follow the path marked in pink, picking up the sample along the way, and meet up with the rest of the party who should just take the shortest route through the maze.

Straight Path: Two players go this way. One player runs past the enemies and the door, and finds the tree with the sample berry. You know what to do.
http://img.photobucket.com/albums/v328/beatrix_kiddo/psu20070713_143314_082.jpg

Afterwards, meet up with your partner and finish killing the enemies. Pick up the key, hit the switch and say hello to whoever from Left Path is on the other side of the fence, and proceed to the maze. Take the shortest path through the map (unlocked doors are green) and meet up with the player who got the 'maze' sample.

Next room: All player should now be together. Kill the Ollakas in this room. One player with a rifle or bow can save a little time by shooting this switch in the water:
http://img.photobucket.com/albums/v328/beatrix_kiddo/psu20070713_143441_085.jpg

Next, three players stand on the switches while one player with a bow or rifle goes through the fence. Shoot the three switches (two if you already got the one in the picture above). One is to the left of the peninsula, another north, and the last to the right. Pick up the sample that appears, and get out of the fenced room.

Next, everyone will proceed to an open area with Gohmons. Kill them, and the Kamatoze that will appear. One player should find the poison plant in this picture and break it open, collecting the sample.
http://img.photobucket.com/albums/v328/beatrix_kiddo/psu20070713_143522_086.jpg

After all the enemies are dead, the fence to the left of the door will open and a key will appear. One player should go get the sample behind the fence, and the others proceed to the Temple.
http://img.photobucket.com/albums/v328/beatrix_kiddo/psu20070713_143540_087.jpg

Sample Count: 10

Block 3:

Left Path: One player will go left. Kill the Ageeta, pick up the sample near the north door (if it appears; if it's purple, don't), and proceed to the dark room. Do not shoot the switches here; you'll regret it. Kill the Tengohg, collect the key (and sample if it appears), go through the hallway, hit the switch, and wait.

Right Path: Three players should go this way. Kill the Ageetas and proceed. One player should go left, around the corner, and through the fake wall. A sample may be here, though in the screenshot it's a trapped purple sample (do not pick any of these purple ones up).
http://img.photobucket.com/albums/v328/beatrix_kiddo/psu20070713_143623_088.jpg

The other two players should enter either the north or south room and kill the tengohgs. If a key appears, pick it up, and go through the Left warp. If not, go to the other tengohg room and kill those, get the key, and tak the Left warp. Let the Left Path player out by hitting the switch, then wait at the laser fence.

The player who checked the fake wall sample should proceed down the hallway, past both tengohg rooms. The end of this hallway may contain a sample or a fake poison sample. Pick it up if it's a real sample, then go to the tengohg room and take the Right warp.
http://img.photobucket.com/albums/v328/beatrix_kiddo/psu20070713_143657_090.jpg

The player who took the Right warp will now have to stand on these three switches to allow the rest of the party through the laser maze. From where you stand (where the warp pad is), step on the farthest switch, then the middle switch, then the farthest again, then the middle again, then the closest. After you hear the click and all three switches turn green, activate the warp pad and go through the laser-less maze. If there is a sample in the little alcove with a switch, get it, then meet up with your party.

The players who are waiting at the fences should go through as the switches are pressed. If there is a sample in the alcove with a switch, ignore it and finish going through the maze. When you get to the open room, hit the switch to your right, then start killing.

After everyone is in the open room, finish killing and pick up the sample that appears. Continue to Block 4.

Sample Count: 13

Block 4:

North Path: Two players will be sent to the northern part of this map.
http://img.photobucket.com/albums/v328/beatrix_kiddo/psu20070713_143959_094.jpg

Both players will head south. One should go to the left, through two (2) fake walls, and pick up the sample, while the other player kills the Ageetas.
http://img.photobucket.com/albums/v328/beatrix_kiddo/psu20070713_143856_092.jpg

After the player who was fighting finishes, pick up the key and head back the way you came. Open the fence and kill the Gohmons.

The player who got the sample should exit the fake walls, proceed straight and down the stairs, picking up the sample and hitting the switch. After that, go back and meet the player who got the key and fence, and kill stuff.

After you two have killed everything in the room, the fence to the south will open. One (1) player should go down and to the left, and hit the switch. This will lock you in, so don't panic. The other player will kill a few enemies, pick up a sample, and head back towards where you started the Block, and take the warp.
http://img.photobucket.com/albums/v328/beatrix_kiddo/psu20070713_144158_095.jpg

Ignore the Gohmons trying to kill you and go through the fences as the player from the South Path opens them for you, pick up the sample, and hit the warp. Follow the South Path (Three Players) instructions.

The player who hit the switch and got stuck will be able to leave after their partner finishes killing the Ageetas that spawned after hitting said switch. Join the player from the South Path, and follow the South Path (Three Players) instructions.

South Path: Two players will be sent to the south end of this Block. Proceed down the stairs and kill the Ageeta. Next you will go up some stairs and kill some Gohmon and other enemies. After these die, one player will go back down the stairs and wait. The other player will stay at the top of the stairs and wait. After the North Path player activate the switch, trapping himself, the player who remained at the bottom of the stairs can take the warp pad, and should follow the South Path (Kagajibari) instructions.

South Path (Three Players):
The player who stayed at the top of the stairs must wait for the other North Path player to finish killing. When he/she does, and the trapped North Path player joins you, kill enemies and step on the switches when the North Path player gets to the fence room with the Gohmons and sample. That player will then join you. Finish killing the enemies, and proceed to the south room. Pick up the sample, ignore the light switch, and kill the enemies. Watch out, as one of them is a ice, the other four are fire. After the room is cleared, pick up the key, double back, and hit the Right fence switch. Go down the stairs, pick up the sample, loop around the fence, and take the warp pad.

South Path (Kagajibari): The player who warped here by himself will start killing the first miniboss. Watch out, as this enemy mirrors the elements you use on it. If you use Dark element on it, it will fire Megid at you, potentially ruining your Trial. The players from South Path (Three) will join you at some point. After the first Kagajibari dies, a turret will appear, followed by another Kagajibari and two Gohmon. Kill them. A ranged player can stand on the red floor switch to turn on the lights if needed. After everything is dead, pick up the sample.

Sample Count: 20

After you get the Trial Cleared message, the party leader can Abandon Mission, and everyone will return to the GUARDIANS Branch with their Rewards. If not, you get treated to a dialogue scene with Bunami.

Congratulations! You just got S-Rank on Her Secret Mission.

This guide should work fine for both C and B difficulties. For A, more doubling up may be necessary in certain sections.

Yes, I pointed to the link in my post, it's in the Guides section. The other topic focused on where the samples where, rather than general tips though.
