I could have sworn this was answered in the last Chapter by Magashi... He said that the Human Fundamentalism was a front, and that the truth behind Howzer's plan was to exterminate all non-SEED lifeforms. Now my interpretation is: Extermination through combat, or infection, and to preserve the RELICs sites so that the SEED can keep their source of energy. Maybe Howzer discovered the origin of the civilization that used A-Photons, as well as the mystery behind the alternate space where nano-transformers keep matter. Seems like he studied a little bit of astrophysics with a little biological research. Smart guy... I'd work for him.

Thats actually very evil, but it would be eviler if they were to steal one shoe of every pair that we own or should that be for another expansion?

The seal is weakened roughly every millenium when the planet Rykros which has a really weird orbit comes close to the other 3 planets, and P.D. can influence people in the system somewhat; perfect opportunity to try and break free.
