I just got the game and I'm confused on which mission to start on to begin the story.

For offline mode? Go to the 5th floor of the colony and talk to the person behind the desk.

God i envy you man, wish i could get my copy of the game but i have to wait until January 2008 to come here in the UK.

That really sucks, I got AOTI the day it was released and I'm still trying to figure all the new stuff out. On the bright side by the time it is released in the UK they should have everything ready for it and you won't have to wait for the new features to be implemented.
