Can anyone tell how or why I all of a sudden cannot use NPC partners? I randomly started getting "Partner terminal currently unavailable." when I try to access the terminal in the campship which makes me unable to finish orders where I need to take NPC's with me and this has been going on for nearing 2 days now.

Not sure what could have caused this as it was working fine for days.

Full MPAs, EQs, Story Quests aren't allowed NPCs.

Go to the quest counter, third option, uncheck the box.

At the quest counter select the third option. If the box in that option is checked, uncheck it.

yeah, the box is unchecked already and it's still not letting me.

Are the NPC's greyed out? You could be trying to invite an NPC that's already invited by another player in the quest.
