[spoiler-box]The first scene once you get MB11 has Huey saying they're celebrating the victory against Dark Falz -- this will be Elder, you don't actually defeat him when you defeat Hunar. The End Cluster tablet after Elder also only appears after MB8, which is probably an "epilogue" to Episode 1.

MB9 and 10 are just a different plot line (Quna). The Episode split seems to be more about Dark Falz for now because that's the only story where big stuff actually happens.

As much as I want to say that Falz Elder was the final boss of Episode 2, I felt that Chrome Dragon was the final boss for Episode 1 only for one reason: He's the boss in chapter 10 -_- which ends Episode 1.

Looking at the PSO2 story like a 25 episode anime, here it is :
EP1 MB1-8 : The 1st half where shit eventually hits the fan. Still nowhere near the end though. We meet the "final" boss (which would be Hunar evolving into DF Elder).
M9-10 : The break point where new things get introduced into the show. Kuna, Hadred, Casra, Zeno being officially MIA, hints at more things to come...
MB11 / Chapter EX : The extra OAV that you don't need to watch, but has some neat little things (Afin plot, Patty'n'Tia partner cards, chiffon units...).
EP 2 MB 12 : Getting back into the action, it starts with the power ups. Echo upgrades to Hunter, finds more determination, Theodore goes officially bonkers *and* a new 3rd party character gets introduced to spice things up.

So while we do fight Hadred before the end credits, it doesn't really have that "End" feel. No cliffhanger, not many things to go from there. Hadred's dead and Kuna's doing her things, but that's just it at this point.
Elder reincarnating and going off to space left a much stronger impact, to say the least.

My vote will thus go to Hunar.
