Does anyone know what the books are for, or what you do with them when you have a complete set?

that seems to be a closely gaurded secret, as I have yet to see anyone post a real answer to your question. I'm guessing that when you get your 3 books of Katana that you goto the quest "Seek my master," and with the books and your agito in your inventory you talk to the vendor standing outside the stores. I cannot confirm that this will work, but I'd give it a try.
