Actually, the section you're referring to shows the Vol Bros. in Kugu Desert. There is, however a section during the opening that doesn't appear in story mode. It involves Ethan taking out a number of Endrum Collective soldiers i the middle of Dagora City. I've completed story mode, and am currently going through it a second time, and I don't recall that ever happening.
