Re-install the patch. It was fixed a few hours after it went up.

It should only take a few seconds or less to transfer the files from the prepatch.

And yes, the prepatch is only part of the whole update, so you still need to download the rest.

As others said, try running a filecheck (Troubleshooting -> check for Deleted/Missing Files) and redownloading the EXEs (Troubleshooting -> Fix PSO2 EXEs). If that doesn't work, let me know.
