Each folder has a certain size limit,or your memory just doesn't have enough space or it's the game screenshot folder that only holds 1000 but saves the rest.

Is that the Frozen/Burning Flower mission your talking about? I did that one on S rank yesterday on pspo2 and we managed to get all the cores. I didn't see no glitch since we have two roads to choose...
