In order to improve the difficulty of understanding due to the mode being divided, we will abolish "【EP 1 ~ 3】 mode" at the update in late March 2018.

According to the recent live stream, yes. The only way to play Episode 1-3 content will be through the Omnibus when that update arrives and anything tied to the original Ep 1-3 mode like certain titles, partner cards, and matter board exclusive drops will become unobtainable. If you haven't powered through it yet, now would be a good time to get it out of the way.

Just for the record, Qli got power creeped since Nemesis-NT/Slave-NT became a thing, but the power gap is really close. Atra will definitely overpower your Qliphad assuming same affixes, but Atra has the advantage of being able to be beefed up with SSAs to widen the power gap further; stacking multiple damage boost SSAs can push your power limit close to "real" 14* weapons on top of a unique S4 utility effect of your choice.
