The best I can say for you is if you're using a PS3 or Xbox 360 controller, download the Motioninjoy gamepad tool for your preferred gamepad. Whichever one you download though, make sure it's set to Xbox 360 Controller Emulator. It will fix the stick problems for whichever controller you're using. And don't forget to edit your controls in game to your preferences. However, the default controls work REALLY well, so you may not need to do anything.

Which model pad?
I'm using a Logitech F710 and it works perfectly fine w/ PSO2 on default settings. You just need to flip the pad to "Xbox" mode (ie. flip the little switch at the front of the pad from D to X) IIRC Logitech and Xbox pads should work fine.

This probably won't help at if you committed to using that Logitech controller, but I really 360 wired controller. It really is just a plug and play affair when you download the Microsoft driver, and it seems like the game is really optimize for it.
You might want to consider finding a cheap used controller on Ebay, Amazon, Craigslist.
