I only have the 3 starting zones at the moment, how do i unlock the rest? Do i have to pay through the story mode? If so i hope i don't have to replay the story for each difficulty...

I've never actually just gone to an area, before doing missions, so I'm not 100% sure, but it's possible. However, once you're into hard and then super hard, all missions are automatically available for you to do, so I assume each area is as well.

k that's cool, also the first zone i ever entered, at one point i came across some Boomas, but since then i have never seen them again, are they just rare random spawns or something?

Yes, the booma origin and gigobooma origin are rare spawns.

not all missions are available when u unlock hard and super hard only the side missions. u cant repeat the story missions on hard or super hard.
