I'm 99% sure it resumes considering when I was downloading my patch it messed up twice and by the last try it filled up in only like 15-20 minutes when it was 2 hours before. It just looks like it is restarting though.

I'm 100% sure that it resumes. The way the updater works is to hash check the files, check against a list of hashes that it got from the game server, and then downloads any that don't match. So the files that have already been downloaded are left alone.
This is how I tend to deal with new installs of the game. Keep all of the files taken from an up to date version of the game. Install, copy all of the updated files in (including pso2.exe and the launcher files), then run the launcher. It should hash check and then run without doing any downloading.

That means that one of the downloaded executables was corrupted during transfer. If it isn't the launcher (I assume that it wasn't that since it is the first set of files to download), then just try doing a file check again. Yes it may sound daft after just completing a patch but it could have had problems during download, it doesn't check the integrity of downloaded files after all.
It is also prime time on the game servers now, so they could be busy. The times that SEGA recommend you update the game is from 02:00 to 16:00 JST. You could always try doing it then.
