So I completed a Magashi run, but only got a B rank...what gives? how do I get better rank?

Based on monster lvl, which are always +10 of player lvl until a max of 175. Need your level to be 165 for S, I forget what A is, 700 points I think, so player 125/monster 135.

Compared to normal missions, you get a reasonable amount for B A S grade though.

ok thanks thats all I needed so I didn't do anything wrong.

Also though...no boxes at end? I got a few int he room just before magashi himself, but they were kinda lame boxes...unless I had bad luck

Those are the boxes that matter. At high enough level they drop S rank SUVs.
