how to download missions?

I know you get it here http://www.sega-psp2.jp/pc/mission/ and download it but don't know what to do from there

On your memory stick:
Locate the PSP folder >
Go to Saved Data >
Create a new folder called 'NPJH50043DL' >
Insert the downloaded .DAT file in there and you should be good to go.

With all the DL missions, are they gone for good or do they replace over time?

I believe they replace over time. I recall downloading the post mission data for MALW, and I got Roar of the Fiery Emperor, which I never downloaded, along with the updated Wandering Peddler trade missions.

You could just connect online -- providing you bought the game ^^;.
