I've been playing this game ever since it came out on gamecube, though never online (didn't have internet back in the day). I've got two questions about percentages that I really should know the answers to.
First off what do they do, and second, why do they change when I drop a weapon and another person picks it up. Is there a way to change that, or should I've just given the weapon to the person before getting the tekker to look at it.

1) Add damage against that type of monster. Hit % adds that much ATA to the weapon (hit % is not a %, it is fixed).
2) Once the item is tekked, it will stay with those %s. Unided items can be tekked +/- a certain amount away from the "base %" (the % shown on the left of the tekker screen). I forget if it is 10% or 20%.

A 10% increase is the most you can get from a tekker.

Tekking can give any value (that is a multiple of 5%) between -10 and +10 from the untekked weapon.

So for example a 30% untekked weapon could tekk to 20%, 25%, 30%, 35% or 40%, and a 5% weapon could tekk to -5%, 0%, 5%, 10% or 15%.

You just keep trying until you get the +10% tekk.

For items with a Special attack that aren't Special Weapons, you can also change the potency of the special attack through tekking. For example a Dark Laser could tekk upto Hell Laser, if I remember correctly.

As Ketchup said, the %s influence your damage against that attribute. A weapon with %s in A.Beast will do more damage against A.Beast enemies (unless it's tekked to -5%, which'll make it do LESS than normal). Hit % just boosts the weapon's ATA.

I swear to God that I've seen weapons tekked 15% BELOW the original %. Have you guys seeen this?

i've been playing the game for many years and i've never seen it go more than 10% each way, unless things were different on the DC.

one thing to bear in mind with the % is they only affect the weapons ATP in the calculation, so if you have a base ATP of 500 and the weapon has 200 ATP giving you 700 ATP, if the weapon has 20% on Native, it will add 20% of the 200 ATP of the weapon so it goes like this:

500 + (200 + 20%)
= 500 + (200 + 40)
= 500 + 240
= 740 equivalent ATP against Native creatures
