Eh?

Um... not sure what you're asking.

Sometimes traps are above boxes (The boxes are essentially bait)

Boxes can't be traps. There is usually a trap floating above the boxes.

There could be an exception in forest 2 though. In one area of F2 there is a bunch of boxes and some of them have a monster pop up after destroying them.

I don't understand the question either. Traps are traps, they ding and launch up blowing up with or without a delay. Some traps are triggered by a single trap in the middle of a room or by stepping on the wrong switch. The boxes themselves are just bait, like Phalanx says. Sometimes you can grab what's in 'em without triggering the trap.

And then there are ground traps (in Ep.2) and the fall-down box traps that are in the Ruins. Maybe the latter is what you're talking about??

Boxes will never hurt you, as in be a trap themselves. They may be "bait", and have a trap around them that you set off in an attempt to get to the box, but not the boxes themselves.

Also, boxes don't stop enemies, so they don't effect them either.

Ah but see, the box is your friend and lures you into a trap looming overhead just because you can't get over the fact that there may actually be something good in that box. So it can be seen from all points of view. It may not be a trap because it doesn't hurt you but it can be one because it lures you into one (example the monomate traps in mines).

There's also something like that in the Mines.
