The following is a timeline of the Oracle fleet's history,
it was derived from the 25th anniversary Phantasy Star Visual Chronicle.
Note that the timeline mentioned in the Visual Chronicle does not fit exactly with the game.

The discovery of the Photon (フォトン) particle. Various research started toward its conversion into energy.

Photon Energy conversion had been perfected.
Various issues of outer space travel were resolved.
A change to the "Light History" era.

The "Mothership" (マザーシップ) was constructed by the predecessor organisation of the ARKS.

The first 24 ARKS Ships (アークスシップ) of early models were completed.
The "Outerspace Research Team Oracle" (外宇宙調査団オラクル) organization were established.
Outerspace research began.

Various planets across various galaxies were researched by the Outerspace Research Team Oracle.
Ecosystems, technologies, minerals, and so on... In the next future, knowledge started to accumulate.

During a favorable outerspace research. While investigating an unknown nearby black hole, an ARKS Ship's contact was cutted off. The same black hole also disappeared.
The ARKS Ship that is without contact was later on found. Without warning, it started a bombardment. Three of Oracle's ARKS Ships were scuttled. The same attacking ARKS Ship then self destruct.
During an attempt to recover its remains. Something that looked like a black hole suddenly appeared and swallowed its remains. It then disappeared.
Oracle abandoned any follow-up operation.
P. 600
At a certain planet, an unusual hostile presence was found.
Oracle later on refered this hostile existence as "Darker" (ダーカー).
P. 700
Althought the Darker's characteristics were revealed one after another by studies. A definite countermeasure was not found. Many personnels were sacrificed.
The organization behind the attacks were later on absolutely confirmed to be "Dark Falz" (ダークファルス).
Attacks by Photon against Darker proved to be effective. After that, research on converting Photon into weapons developed quickly.
Meanwhile, a number of planets were eroded by Darker.

The Outerspace Research Team Oracle organizational structure was largely reorganized.
Darker extermination is the new purpose aimed by the organization.
After that, research primary on battling Darker was conducted by "ARKS" (アークス).
New Light History (Shin Kou Reki / 新光歴), a.k.a. "A.P.".

A change to the "New Light History" era.

The Planet Naberius (惑星ナベリウス) was discovered. At the same time, Darker erosion was confirmed.
During this time, ARKS' proficiency is low. Forward and backward on Darker offense and defense soon followed.

The "Planet Lilipa" (惑星リリーパ) was discovered.
There were attacks from armored objects while a simple research was conducted.
Oracle determined that 'a native species does not exist'.
The resources that were unearthed proved to be useful. Weapon drilling technology was improved.
The Monitoring Level was dropped, to the next planet.
The Planet Amduscia (惑星アムドゥスキア) was discovered.
The dominant native species ruling is the "Dragon Family" ("Ryuuzoku"/龍族), it was observed to be highly intelligent, exchanges were attempted. By an approach from the Dragon Family, a large scale war was avoided.
During the exchanges, there are disputes to some degrees.

The Dragon Family understood that the ARKS are not hostile to the Dragon Family. They are only gathering information on the Darker erosion on Amduscia, without interference.

The names of "Regears" (レギアス), "Maria" (マリア), "First Clarice Clais" (初代クラリスクレイス), and "First Kasura" (初代カスラ) emerged and later became known to future generations. (Half of them still exist) With shining war records of battles on various planets.
With the enhancement forces in ARKS, countermeasure against the Dark Falz was in full force.

The decisive battle on Dark Falz "Elder" (巨躯)
Eventhough the ARKS side suffered a great damage, they managed to succeed in sealing Dark Falz Elder. Three of the ARKS in this decisive battle will be known later on as the "Three Heroes" (三英雄). At the same time also, the "Balanced Hexagram" (六芒均衡) were established.
ARKS personnels were reduced significantly by the battle with Dark Falz Elder, a reorganization was peformed. After that, officially the Balanced Hexagram were inagurated.

In the end of "Chapter 8: Descent of the Destructor", Dark Falz Elder was resurrected and started its attack on the ARKS Ships. Xeno, the Player and Affine's Senior ARKS member went missing during this time.

The start of "Chapter: 1. His Will Inherited / Her Will Not Inherited" (Episode 2), the Player encountered two fellow ARKS members dealing with their missing loved ones.
Echo, who recently assumed the role of a Hunter until the return of Xeno. Helping a local Wapal (ウォパル) inhabitant named Cabracan (カブラカン) to find another local named Camarato (カマロッツ).
While Theodore seemed to lost his way withouk Uruk cheering him up, he was later on recruited by Luther (ルーサー).

Hopefully it will explain on why the "Light History" has so much increments in terms each 100 years.
And why the first 100 years of "New Light History" were relatively empty of entries.
Though this would mean that originally,
the game's fleet would have only travelled in just 38 years instead of the current 1188 years.
Extra notes about the Balanced Hexagram / Equilateral Hexagon / 六芒均衡.
Note that each leaving member of the Balanced Hexagram was listed as departed/died.
While "departed" (没) is a 'polite' way of saying "died"
it is possible that a member might not have died, but instead just gave up the membership.
Maria herself had said that she herself seems to feel bad of lying along with the ARKS.

In the battle of A.P. 198. The year and the 'Three Heroes' (Regears, Clarice Clais, and Kasura),
implied to be the events in 1998's Sonic Adventure. While all of six of them,
implied the current rooster of the Sonic series. (But Who is Number 4?)
Number 4 seems to be reserved for a female Dyuman (with 'Nagisa' probably as one of the designs).
Before they decided to officially bring the Dyumans, Number 4 could originally be a female Newman,
with the Uruk-Rupika-Rotti designs perharps as some of the proposed designs.
(Phantasy Star Online 2 though originally was planned to be released in 2011, with the Dyumans?)
Quna is Number 0, and she seems to be based on Elise (her original 'hedgehog songstress form').
Her original poses were based on Silver and Shadow's in 2006's Sonic the Hedgehog.

(A lot of names in Phantasy Star Online 2 were derived from asteroids found by Max Wolf)

Note that in the past, both Clarice Clais and Sarah were kind of implied to be the same person,
much like on how Quna and the Mysterious Girl are the same person.
One thing for sure, both Clarice Clais and Sarah do NOT have much of a sense of direction.
And yes, both Uruk and Sarak resembled a couple well known singers.

While Theodore seemed to lost his way withouk Uruk cheering him up, he was later on recruited by Luther (ルーサー).

Before the game decided to have TWO types of eras ("Light History" and "New Light History"),
the original plan seems to have only ONE type of era,
refered here as O.A.P. (Original Anno Photon / Original Light History) in this post
Here is what the original timeline might have looked like:
Before O.A.P. 20 and so on (derived into the "Light History" and before)

The "Outerspace Research Team Oracle" were officially established.
Deep outerspace research began.

During a favorable outerspace research. While investigating an unknown nearby black hole, an early deep outerspace exploration ship was cutted off. The same black hole also disappeared.
The ship that is without contact was later on found. Without warning, it started a bombardment. Three of Oracle's ships were scuttled. The same attacking ARKS Ship then self destruct.
During an attempt to recover its remains. Something that looked like a black hole suddenly appeared and swallowed its remains. It then disappeared.
Oracle abandoned any follow-up operation.

Hopefully it will explain on why the "Light History" has so much increments in terms each 100 years.
And why the first 100 years of "New Light History" were relatively empty of entries.
Though this would mean that originally,
the game's fleet would have only travelled in just 38 years instead of the current 1188 years.
Extra notes about the Balanced Hexagram / Equilateral Hexagon / 六芒均衡.
Note that each leaving member of the Balanced Hexagram was listed as departed/died.
While "departed" (没) is a 'polite' way of saying "died"
it is possible that a member might not have died, but instead just gave up the membership.
Maria herself had said that she herself seems to feel bad of lying along with the ARKS.

Also the story of Phantasy Star Online 2 seems to be tied to an undisclosed Sonic project at the time.
With Regears (1) as Sonic, Maria (2) as Amy, Kasura (3) as Knuckles,
Clarice Clais (5) as Tails, Wolf (Old 6) as Shadow, and Huey (New 6) as Silver.

In the battle of A.P. 198. The year and the 'Three Heroes' (Regears, Clarice Clais, and Kasura),
implied to be the events in 1998's Sonic Adventure. While all of six of them,
implied the current rooster of the Sonic series. (But Who is Number 4?)
Number 4 seems to be reserved for a female Dyuman (with 'Nagisa' probably as one of the designs).
Before they decided to officially bring the Dyumans, Number 4 could originally be a female Newman,
with the Uruk-Rupika-Rotti designs perharps as some of the proposed designs.
(Phantasy Star Online 2 though originally was planned to be released in 2011, with the Dyumans?)
Quna is Number 0, and she seems to be based on Elise (her original 'hedgehog songstress form').
Her original poses were based on Silver and Shadow's in 2006's Sonic the Hedgehog.

Number 4 (Atossa) and Number 6 (Wolf) seem to be quite close, they both departed in the same year.
(A lot of names in Phantasy Star Online 2 were derived from asteroids found by Max Wolf)
(Dark Falz Elder/Elda was based on "894 Erda", discovered by Max Wolf in the 4th of June 1918 )

Note that in the past, both Clarice Clais and Sarah were kind of implied to be the same person,
much like on how Quna and the Mysterious Girl are the same person.
One thing for sure, both Clarice Clais and Sarah do NOT have much of a sense of direction.
And yes, both Uruk and Sarak resembled a couple well known singers.
