Green ones have something special about them, like slightly higher stats or slots with armor and percents with weapons.

And more specifically, green weapons are said to be "photon enhanced." A minor detail that most people skip over in the offline game or totally forget, but... there ya go! o_O
If you've ever played Diablo 2, it's similar in that game as well with white text items (non-magical) and blue text items (magical).
PSO also has gold (or yellow depending on who you ask) items, which are the color of rares (ALSO similar to Diablo 2!). And finally, S Rank Weapons are red.

You mean grey, there are no dark blue colored item names.
Just for reference...
White: Normal.
Green: Has photon efficiency, above-average stats, slots, etc..
Grey: Cannot be used/equipped.
Grey with X by it: Can never be used/equipped.
Yellow: Rare (nine or more stars).
Cyan: Unidentified weapon.
Red: (I don't know if these are in the newest versions, but they were in V2) "Uber Rare," a rare item that can only be found in Ultimate.

Actually, the red text signified that it was a v2 only item, and could not be given to a v1 player without the item changing to something else. http://www.pso-world.com/psoworld/images/phpbb/icons/smiles/icon_smile.gif
