What's the best way to clear this in the shortest amount of time? A friend and I wanna hunt some Photon Fluge's.

I know there's two ways of doing this. One way is to just run it and the other is to get all of the secret actions.

Also, can the fluge be optain by just running it or do we have to fight the WB?

The best chance for a Fluge is to destroy 9 of the seal stones and skip the boss. (You don't have to fight it to get a fluge)
There are two different patterns of the map that determine where all the stones are located, and the easiest way to determine which one you're running is to head to the left the second the mission starts. If there's a panel on the wall it's "pattern 1" if not it's "pattern 2".

The rest gets a little complicated to describe in text but there should be a guide floating around somewhere that someone else might be able to direct you to.
