Can someone help me figure out the deal with challenges?

I really know absolutely nothing about them, and any information would be very welcome. I'm also quite clueless on S-Ranks and what not.

Now to be completely random, how do I activate my Booma's arm?

Once I complete both the Osto's research quest and Unsealed Door quest, will I still be able to convert my weapons?

AFAIK, you beat ALL the missions, then go back and play the mission you need again, and convert your items. You can play any mission after you beat the whole list.

It says on the guide to do certain missions in a certain order...will I just be able to do that once I beat ALL the missions?
