Don't despair, she'll be back soon enough. Just don't expect her to accept the CO's you never turned in.
Also on the subject on if the EXP boosts work on CO's, they don't.

And I know she won't accept the old COs when she comes back, even if they are still in the menu. I was just sad for those 11.000 exp (⊙︿⊙)....
