Well yeah, it's just there to be there; I think they didn't want to make more than one unique track (in this case, [Double]'s battle theme) and just recreated Ooze and IDOLA the Strange Fruits. This is technically the final boss of Episode 3, so it's fitting to have Strange Fruits there, and Ooze fits as well for the fact that the Profound Darkness is a name shared between this game's big bad and the one in Phantasy Star IV

Pretty sure that's a safe bet. However, old datamined data suggest panic might be what's stuns them. Like how panic stuns Apos Dorios despite it being weak to Wind/Light.

Well, yeah... that's a given based on Falz Dourumble and their command over the Toy Darkers; Profound Darkness on the other hand, probably has some sort of dynamic weakness and resistances (similar to Anga Fundarge)

I'm pretty sure the past EQs mentioned the names of each phase's quest, while this one only mentioned a single quest name.

The same style as Profound Invasion, it seems, so yes

I would have liked a two phase EQ, but I don't think it would have be nice for this quest.

Anyway can't wait for this quest, even if we're going to fail like 28 times.
