Is EQ only way to farm PD? Or there is any story quest?

If you are talking about farming the profound darkness' stones, EQ is the only quest now. I'm not sure if you can get a stone from the story quest, but I haven't heard about it so far.

If you're using them specifically only for Melee, you want the Close Range potential.

Officially denied in a broadcast( I can't recall which one, though). The actual limit is much more higher.
There was a time when a rumor spread out among Japanese community, saying there is a limit on rare drop boost and using all of your tickets is a waste. SEGA officially answered to this in one of the broadcasts.
Though when it comes to the number of excubes you get, maybe the virtual limit is somewhere near the boost rate you mentioned. I'm not sure about this, never bought the AC rare drop boost ticket.
