At the end of episode im guessing something like this happens

Mother is defeated and repents.

Profound Darkness essence started to take control of Mother.

MC and Matoi tries to separate Mother from PD essence

They succeeded but now Mother's monstrous body is separated and will repeat the events.

With Mother now losing her authority on controlling both ether and Phantoms with PD now taking influence over them Earth universe, Mother now feels responsible to works together with Xiao on how to stop PD in another 2 years again...lol

I'd prefer that she just die and fades away from existence. She's not that good of a villain nor even memorable.

I guess it's because of her crappy motives and execution. Then again, makes me wonder why no one bothered to quarantine Aru the moment he went Falz-like appearance. Casra would have certainly done something about it.
