After my mag reaches level 100 if it has the stat requirements it will become a rare mag. Do I then have to keep its stats in balance or can I boost any stat I please and keep the rare?

No. After you reach the required stats and the mag evolves, you can do with its stats as you wish. It will never change after that. ^_^
