I thought that Phantom of the Arkguard took place after episode 1 and before episode 2, but chapter 6 of the comic clearly takes place during the final chapter of episode 2. Whats going on here?

The word is "timeskip".

That's how it's supposed to work. Part of Phantom of the Arkguard took place before Episode 2 began, but both stories begin to intertwine in Arkguard's later chapters.

The time line at the bottom shows how this works. Episode 1 is the arrow that starts in the upper left of the time line. Arkguard is the next arrow, but notice that there's an arrow above it that begins a bit after. That's Episode 2.
