As far as I know in pso2 it only takes one of the game window, you get the screenshot saved message and everything

The prtscn button is the exact same function as the Screenshot option in the quick menu.

Disable the in-game screenshots, run the game windowed and install this free program:
http://getgreenshot.org/

It will allow you to select the area of your screenshot.
