You running the EN and/or Story patch? The launcher will filecheck and replace that data.

It's a good idea to back up your files before replacing them, especially with the Story patch since it is rather large. AIDA's Tweaker can do this automatically. Then whenever you need to filecheck, you can restore the official files (manually for now) so you don't have to redownload them.

Course, if you update using the Tweaker, you can skip the filecheck and only download the latest files, so there's no need to restore your backups unless something goes wrong. (Just a shame it's broken atm)
