I find it strange that the Phantoms still have the PD-styled infection cores on them, though the glow they give enemies and their projectiles are blue instead of purple.

Appearntly to purge the darker energy we and Matoi have in our body. Makes me wonder if that actually works. Wouldn't you just freeze the energy with us?

From what I could gather, Ciela wanted you to investigate the sudden surge of unregistered ARKs, which is why she gets the player to follow Hitsugi (Shota). When they meet, Ciela comments that Hitsugi is suspicious because he looks like a boy but acts like a girl (yes wtf), but otherwise couldn't find anything wrong.

Only clue I caught in the dialogue was Hitsugi referring to himself with "Atashi", which in anime stereotypes is how a young girl addresses herself (no idea if real japanese girls actually use that, haha).

I'm just going to assume the Profound Darkness is behind the interdimensional shenanigans that are happening.

It would certainly explain why the Phantoms have its infection cores.

I don't really get that part tho. I mean, Matoi should have cleared us when we were turning into pd (i guess she didn't since we turn into persona in bad end). And later on Persona ended eating all of it to be the PD. So we should be clear or something...

The remove darker energy thing is an excuse to cover the truth.
The true purpose of cryosleep was to hide a sinister fact from the ARKS: that they are characters in a video game.
So what happened in the years our characters slept?
The answer is simple.

Maintenance.
